I thought this would be a neat area to list all the easter egg and references in the VN... and of course appreciate the creators for taking the time to include them!
Opening dream sequence: - Funny that the opening is a dream: the background track is the theme that plays at the opening of red/blue/yellow... and the name of the track? "Dreams and Adventures." - Aforementioned opening uses the same lines that Professor Oak uses in those games, except nicknaming your rival is replaced by nicknaming Pikachu.
Mom scene: - There's a TV, Wii, and potion on the dresser, which the player has in the main games (a Nintendo system, TV, and potion). - She refers to you as her "beloved challenger," just like the mom character in red/blue/yellow. - The choice that asks if mom is kicking you out of the house and how that's irresponsible references the longstanding "joke" that the Pokemon world is silly for sending young kids out on their own into the open world. - Her line, "All boys leave home someday, it said so on TV." is also the same line she uses in those games.
Airport scene: - All those arrival/departure locations! Orre is also included, which is from the Pokemon Colosseum series.
Flying transition scene: - The music that plays while on the plane is the soaring music that plays while flying in Omega Ruby/Alpha Sapphire
Inspira City: - Before getting to the main city area, there's the "Play Pokemon" logo and a Lisia PSA that says "Don't do Action Replay" (similar to Don't Do Drug PSAs). - The girl that appears here gives you a Rage Candy Bar and mentions how it'll be "hot" in Johto, which it was - The Rage Candy Bar also notes that it's manufactured by the Rocket Company - References galore in the main city plaza! The entire background is based on Time Square, New York City.
LEFT SIDE: - Abracrombie & Fletchling (Abra and Fletchling): reference to clothing retailer Abercrombie & Fitch - Sawsbucks Coffee (Sawsbuck): reference to Starbucks Coffee - PokeBank logo - Game Freak logo (reference to how main series games always have a Game Freak building with NPCs?) - Pokemon TCG logo - Another Lisia PSA that reminds people to brush their Pokemon - TPC building (might be a reference to "The Pokemon Company") - Jigglypuff/Wigglytuff ad in the back that reads "Puff! The Musical"
CENTER: - Soda Pop ad with the Coca-Cola font - TM Stop "Power to the Trainers": reference to Game Stop's "Power to the Gamers" slogan - TRAICO (Treecko): reference to GEICO (also says the 15 seconds slogan under it) - Pokemon Trainers Club reference - Creatures, Inc. reference

Relic Hall Entrance: - There's a Master Ball sculpture at the gates - The building has Unown text that spells out "Relic Hall" - The two students that appear in the beginning are based on gen 2 Ace Trainers
Gym class: - Lots of references to other characters with MVP awards by season, from left to right: Rowan, Oak, Agatha, Drayden, Wattson, Alder (x2), Drasna, Koga, Wikstrom, Lorelei, Cynthia, Steven, Lance - Super Training reference on April 6 refers to the Super Training feature in gen 6 games - The Geodude dummy is a reference to balloon bots used for Super Training
Guide: - Literally the guide found in the beginning of gyms in every main series game - He refers to you as "Champ," just like the guides in the main games
Brendan: - His white hair joke comes from the original gen 3 games where it was hard to tell from pixel art whether or not he was wearing a hat or his hair was white.
Tierno: - He talks about "Koffing and the Toxics" when you meet him, which is a band led by Unova gym leader Roxie from Black2/White2 - When in the dorm for the first time, Tierno is playing the actual XY version - Songs he plays while in class: the original Pokemon anime theme and "Pokemon World," the theme from season 2 of the anime - His Corphish may be a reference to the Corphish/Crawdaunt he owns in XY versions, and his Lotad may be a reference to the Ludicolo he has in the XY anime
Trevor: - His photography hobby is based on the same hobby he has in the XY anime
Cheren: - His Lillipup should be a reference to how he always has one in every incarnation - The potato chips he brings to the battle team exhibition reads Torchips (based on Torchic) and has a burn status reference
Misty: - Her outfit is from the Advanced Generation season of the anime
Shauna: - The music notes that appear in her speech reference her same style of speaking in gen 6 games - Her Sliggoo may be a reference to the Goodra she owns in XY versions
Karen: - Her line about trainers using their favorite Pokemon in battle is the same line she uses in the gen 2 games and their remakes
Janine: - It was never stated outright by characters in the VN that Janine is Koga's daughter, or even a ninja at all, but she does one of those smoke teleports in April 9 much like Koga does in the Poison elective class
Lance: - The music that plays upon his entrance during the battle team exhibition is the "Dragon's Den" theme from gen 2
