The type classes will not heavily influence how the game plays out for you. The core game will be the same regardless of who your roommate is and which classes you pick.
We don't want super early choices you make within the first hour or so of the game to dictate how the rest of the game will be. At most, you'll experience alternate content and have more access to certain characters (though you'll be able to meet all the characters some way or another); for example, if you're in the Water class, you'll be able to interact with Misty more often. But if you don't pick the Water class, you'll still have ways to interact with her.
The student council isn't exclusive to Calem or Cheren as roommates either. Sure, they'll make a bigger push and introduce the concept to the player earlier and more persistently, but the option won't be locked out if, for example, you have Tierno as your roommate.
As for grades you achieve in classes, that's completely dependent on you as the player. One class will not be harder than another, unless you find some way to make it harder for yourself.
